I don't know if I'm doing the right thing to try to reproduce this. Let me know if I'm wrong:

1) Download DNN RadEditorProvider source code from Codeplex
2) Provide references to DotNetNuke assembly (build # 2440), DotNetNuke.WebUtility and Telerik.Web.UI (2011.01.0519.35)
3) Compile in debug mode
4) Put the compiled assembly in the bin folder of a DNN 6 installation
5) Edit the content of an HTML module
6) Go to Document Manager and try to upload a file to an existing folder

At this point, I don't get any errors and the file is uploaded right. I've also made a debug and everything is ok. But as I said, I don't know if I'm doing the right thing to test this.

Oh, sorry. No this has nothing to do with RTE, I am working with a custom filebrowser dialog (that I haven't touched for a while, to be honest) Yet, uploading files with that dialog works in DNN 5 and not in 6. Anyway, I'll start diving into the issue now and let you know.
