I'm using community edition of DNN 6 but I was getting the same problem with the free trial professional edition.  The problem arises when I create a new VS2010 module project in the DesktopModules directory and compile.  My instance of DNN 6 runs fine, but after compiling the module dll to the ..\..\bin directory, i receive the following error:

Description: An error occurred during the parsing of a resource required to service this request. Please review the following specific parse error details and modify your source file appropriately.

Parser Error Message: Could not load type 'DotNetNuke.Common.DotNetNukeHttpApplication'.

Removing the module and the dll from the bin directory does not fix the issue.  The easiest way I've found to get rid of it is to reload the entire site from the source files.  I'm not doing anything more than poking around at this point so it's not a big deal, however, I do need the ability to add custom modules at some point without blowing up my site.

that essentially means that something is stopping the website from compiling i.e. non-compiling files in app_code or an exception in something in the bin folder that it used at startup (typically a httpmodule or httphandler) - without looking at your solution i can't say. However id recommend you take a look at the development section of the wiki http://www.dotnetnuke.com/Resources/Wiki/loc/allpages/Cat/Development.aspx for some tips and advice.

The necessary DLLS are not shipped with the DNN 601 source download; the error you got occurs on a fresh localhost install as well.

if you're using a source package you have to ensure that the website was a web.config (source packages ship with development.config and release.config to ensure that web.config files arent accidentally overwritten). you also need to do a build (in fact usually you need to change to release configuration and build to ensure all packages are moved correctly) - see http://www.dotnetnuke.com/Resources/Wiki/Page/How-to-Install-the-Source-Package-of-DotNetNuke.aspx#G_Opening_and_Building_the_DotNetNuke_Source_in_Visual_Studio_9
