The home page content is accessible via three versions of the URL, resulting in canonical issues:

Home.aspx
home.aspx
Default.aspx
default.aspx

I have used the following tag in the header section of my website home page <link rel="canonical" href=http://www.mysite.com />
This tag have not working for me, google treat my home pages as five individula pages. Kindly guide me how to resolve this issue.

Thanks in advance.

please be sure to set a canonical portal alias if you're using multiple portal aliases (http://www.dotnetnuke.com/Resources/Blogs/EntryId/2946/DotNetNuke-5-6-1-Released.aspx ). Also, what you're suggesting should work, but there is a "hack" that is easier http://www.dotnetnuke.com/Resources/Blogs/EntryId/2188/Canonical-Url-and-DotNetNuke.aspx
