We were using DNN community edition for a year. Now we plan to upgrade to DNN enterprise edition. Can you please let us know if there are any changes in the database stucture/stored procedure for enterprise edition? Can i install DNN enterprise edition and then point the database connection to the database that was being used by DNN community edition in the web.config file?

DotNetNuke enterprise (and professional) both share the same core components and database structure as the free (CE) version. You purchase the EE edition and will get a release and can either apply the same version to your site (e.g. a 6.0.2EE release to a 6.0.2CE release) or apply an updated version and do a site upgrade at the same time i.e. it's no different from doing a normal upgrade.
