Can I install a fresh copy of 6.1 on my server that is Running DNN 5.2 without messingup the 5.2 installation?

Basically I want to run both on the Same server and manually migrate websites.

Yes, I don't see any reason there would be a problem as long as you have separate domain names (just during the migration) and separate DB names. Many hosts put a zillion DNN installs on the same server so you shoudl be able to too.
