Yeah you got it, this area is rather complicated. Everyone has need for something else and most e-commerce solutions aim at providing general functionality and rest is added as paid support. That said more users equals more support money and more functionality in general. This comes at higher price, harder maintainability and lower performance. Also they tend to be quite buggy.

Thats why I find it best to use some clean foundation (Like NBStore) and add the extra on top of it.

Company I manage website for used to have B2B individual pricing models too. But for sake of simplicity I convinced them to use percentual discounts and thats where most modules can work with ease. Then I made automatic connector that moves data between internal accounting software and NBStore using secure import/export keeping prices and stocks in sync. So employees don't use web. They manage everything from app they are used to. I'm sure it wouldn't be hard to change code to fetch price based on user ID from external web service/database rather than default one.

But of course if you go from scratch it will take a bit longer but will work just as you need it.

I would recommend taking a look at AspDotNetStorefront using InnestoNuke. AspDotNetStorefront has integrations available with over 40 accounting systems and it also has a Web Service Interafce we have used to integrate with ERP systems that are not already available.

In addition it allows you to set specific pricing for each product for different "customer levels" which you then map customers to.
