I have a lot of skin errors on every page when logged in as Host or Admin:

I think it is something to do with the fact that my DNN 5.x skin used DDR menu before I upgraded to DNN 6.1.3 last week.

I tried setting the Site default container and skin to Dark Night but it is still throwing this error on every page.

How do I get rid of this please?

Ok, figured this out: Delete DDR Menu 0.9.3 Admin and menu (under Extensions) - I was using this in DNN 5.x). Then install the latest DDR Menu from Codeplex - this will put a line in your webconfig.

Then update all your skins to use that DDR:
Register TagPrefix="ddr" Namespace="DotNetNuke.Web.DDRMenu.TemplateEngine" Assembly="DotNetNuke.Web.DDRMenu"

Then all your containers...

takes a while...
