So taking a gut shot and trying to delete this by hand I removed the folder DesktopModule/Admin/Messaging, and deleted the DotNetNuke.Modules.Messaging.dll and this still did not work, and  I still see messaging module in my extensions list is there something else I need to remove?

I also notice the following error when I try to access the friends section of the activity feed when it trys to search for friends.  Might be related to the search not working.  Any Ideas?

check the packages table and locate the "old" messaging package - it should have IsSystemPackage set to 1 (which is why it cant be installed via the UI), if you change that to 0 (and recyle the app via the tools menu) you should be able to delete it - this is what the upgrade should have done - i do not know why it did not in your case.

That worked on Uninstalling the old Messaging module, but the search feature on the New Message Center is still broken and doesn't find any users.  Other suggestions?

please use a http proxy such as fiddler to record what the requests do and what the error shows as and post it back here.
