Ok I just had this problem with my asp 1.1 DNN 3 site. It must have been a lot of pictures that I uploaded in a module that caused the problem but I couldn't fix it. I un-installed the module, looked for large log files. Rebooted a bunch of times. no use. aspnet_wp was using 100% of my processor and it stayed at 100% and basically made all the asp.net stuff grind to a halt and hang.

To diagnose the situation I turned off my DotNetNuke database. When it was off the server didn't screw up (the site gets heavy traffic and I have 8 sites on this same DotNetNuke install). I have 2 different DotNetNuke installs on the same server and when I turned off the other one the problem didn't happen so I know it's some configuration I screwed up that caused the problem (The site has been running for over 6 months previously with heavy traffic)

On a whim I upgraded it to DNN 4.3 and that solved the problem.

Mike, I had the same problem with one of the sites I host. I ended up killing the scheduled file synchronization and never had the problem again. I think that there becomes a point where there are just too many files that the synch can't keep up.

Yes, there is a post on the old Forums about this - File Scheduler timeout and causes 100% CPU usage on my site too - it's not a particularily big site and it doesn't have many users, so I think it's a synchronisation issue. If I run it through the File Manager it also times out so I turned it off too...

I think this one may be different. Now thta it's a Asp.net 2.0 site I get these errors in he server logs every 15 minutes:

Failed to execute the request because the ASP.NET process identity does not have read permissions to the global assembly cache. Error: 0x80131902 

And this:

Failed to initialize the AppDomain:/LM/W3SVC/1/ROOT

Ok I do have these errors in my DNN log that are happening at the same interval. How do I fix this?
