missing file permissions might be the key.
Are there folders with special characters in the name (especially ' tends to result in a failure)?

No, it looks like this issue - http://www.dotnetnukefool.com/Blog/En...

When I cleared all my folders and files it has now added them all back with zero permissions, so nothing is visible. I'll have to try and set up the perms again by looking at an old DB.

It's all because of the scaleability issue of my 400 000/5gb of ActiveSocial profile icons - I hope this is done differently in DNN 6.2.3 profiles ;)

oops, I was of the impression, that you should be able to see the files as admin anyways.
