I have a DNN instance v6.2.6, with two portals, each has serveral aliases, Mapping Mode is set to None.
I would like to configure "Auto Add Site Alias" on the first portal but the checkbox is disabled. Is it because I have more than one portal?

I am experiencing the same thing! Did anyone ever figure this out? I changed it because I wasn't getting the delete or edit functions on some existing aliases. Now it won't change back. And I still can't edit some site aliases that I want to edit. Cleared cache, restarted the app pool, etc. If I go directly into the database to try to change this table, am I going to get in trouble?

 Yes, this is the reason.  Auto-add site aliases are disabled when you have more than one portal, because the system doesn't know which portal to assign a new alias to.
