We have it working partially at this point. Still having to delete cookies if the user logs out.

Setting the domain group policy to force the site into the intranet site list (auto detect intranet sites does not function reliably) seemed to clear up a lot of our seemingly random issues.

We found without this group policy set, the process was unusable and troubleshooting was impossible as different machines displayed different patterns.

Still unable to get the autologin to work on the intranet server itself...but no big deal.

Just saw Mike's post as I was writing this. The server still does not work...regardless of the cookie being there or not...I gave up on this as it works elsewhere and is not a big deal.

The cookie issue does not appear to be anything Mike can fix as it is a core process...as I understand it anyway. As long as it gets documented and everyone understands that clearing cookies will fix it, it's all good.
