I'm a noob, so please bear with me...

I'm working on a project that has extended the Provider functionality used in DNN for our custom needs.  The extended functionality requires modification to the web.config file.  I'm looking for a way to package the project for deployment to an existing DNN installation, and I would like to merge the changes with the existing web.config file; rather than have our customers alter the file themselves.

I'm currently researching how I might accomplish this with a .NET Setup Project, but I thought I would post here in hopes that someone has already done this and can offer me a solution.  Am I heading down the right path, or am I looking at this from the wrong angle?  Any ideas about how to accomplish what I'm looking for?
