This one has me confused at the moment though it's something I've done plenty of times in the past.  Possibly it has something to do with a new server setup rather that with DNN itself.

I want to duplicate my current live production DNN instance and use something like maindev.website.com for the alias instead of www.website.com.

I've copied the database and the files, with the new web.config pointing to the new dev database.  I've setup the DNS for the A record, done the IIS for the site and it now loads up the initial page maindev.website.com.

The problem though is that all the menu links revert to www.website.com so I'm unable to keep it pointing to the new dev site. I added the maindev alias, removed the other... that didn't work and it seemed to insist on redirecting.  The original live site didn't have the redirect setting chosen and I couldn't see how to change the default alias so I temporarily set the live site to the maindev alias and redid the database.

Still, no luck and I just can't get a new and separate DNN site running.  What am I ossibly not doing right?

You need to update the record in the PortalAlias table of the new database to the new URL.
