I've noticed that when I drop a module into a pane a line break exists above the module. Is there a way to remove this, as this really limits flexibility in creating a custom layout.

My current issue is the Links module. I'm trying to build a footer link section (horizontal), but the line break is pushing the displayed links down. I've looked through the admin and can't find anything to remove this. I was hoping that maybe the links.ascx had it, but I couldn't find it there either.

Any assistance would be appreciated.

Do you mean you actually have a <BR> or <p> before the links module?
My installation doesn't render it that way.
Are you sure it's not in the ASPX file of your skin?
Do you have an online (test) version?
