On a fresh DNN 7.4 install I see a browser warning that Facebook Connect and Twitter Button are present on the page and they're tracking me hovewer I didn't install such things.

Ghostery is a browser plugin which lets me see if a script is tracking me. Eg. Google Analytics, Adsense, ​Crazy Egg etc.

How can I disable hidden tracking scripts on a website where the privacy is very important?

By fresh install does that mean no 3rd party modules are installed?  

I don't think a fresh DNN install includes any references to facebook or twitter javascript files unless you have integrated logins configured.  

You might inspect with a browser developer tool and see where the facebook and twitter sources are located that are being flagged by your ghostery plugin.

I managed to removed the Facebook Connect script which was hiding in my custom skin but I can't locate the source of the DoubleClick advertising which is on the page even if I remove every module from my test page and set it to use the Gravity or DarkKnight skins.

It might be being injected from the code behind in your skin bin directory...   You would need access to the source in that case so you could re-compile.
