We set up a DNN 07.00.05 (130)  web site and make the site private that only authorized users can access.

However, when scanned  by "Saint" using OWASP Top 10 setting,  we are getting "Possible direct URL access to protected page" messages for all the .css and .js under "DesktopModules/Admin/ directory.

for example  ---Possible direct URL access to protected page: ...../desktopmodules/admin/console/jquery.console.js

Our security team refuses the deployment.  How to explain or protect the folder and or direct access of .js  files?

any .js and .css files are client side files, which are intentionally accessed by the browser to perform local code and design.
you would have the same on a plain HTML page using JS and CSS. This doesn't harm security of the server.
