To test, I went back to our development site and changed the skin back to "Gravity 2-col" for the whole site, just to rule out a skin issue. After doing this, the results were the same: some links work, others do not.

For example:
Run https://www.sisostds.org/Search-Resul... -- You get a litany of results that work.
Now run https://www.sisostds.org/Search-Resul... -- You still get a lot of results, but only the first works.

Looking at this further, I've realized the results that AREN'T working are the ones returned from specific modules. If the search term is found in a Page Name, all works great, but if the term is within a module, it doesn't.

Could this be an issue with the indexer? Or some other setting I'm missing that tells the search to dig into module content?

maybe the module has issues implementing the Search interface, if it is a specific module.
Otherwise there must be an issue with the indexer, which calls the modules to present the content with the respective links.

The primary module used in the site is the Text/HTML module. How would I go about investigating if that's the issue or not?

Or if it's the indexer, what do I need to do to investigate it further? I've re-indexed the content and run the scheduler for that just to make sure it ran...all without error.

We finally figured this out. The issue turned out to be that we didn't have a primary site defined for the portal we were trying to search. The search engine apparently needs this value in order to build the document URL for content indexed in the DNN_HTML module, which is where most of our content resides. After we adjusted this setting and re-indexed, the URLs in the search results worked again.

This post set us in the right direction:
