My fresh install of DNN on Azure Websites have a "Critical Update" warning at the top. When I click on this link it takes me to DNN Security Center. How can I apply security update. Do I download new version of DNN to install over a fresh install that I just installed from the Azure gallery?

you'll Need to download DNN UPGRADE package from http://DotNetNuke.codeplex.com, unblock the file (in file properties) and unzip all files contained, overwriting exting files in your website Folder. Next browse the site, enter host credentials to trigger the upgrade mechanism.
Don't forget to start with a backup of all files and database!!!
