I made two FTP backups within to weeks, did file counts, since last backup two files were missing, did not change anything with the site.

EXPLANATION? DNN 7 makes for some reason dynamical files and a FTP backup is only a snapshot of "present state", files are created and deleted all the time

ALTERNATIVE? Some one is messing with my files, most likely by FTP

ALTERNATIVE? Some one with access to the web server has deleted two files

How can I check which files are missing?

dnn creates cache files, you don't need to save.
Also, DNN uses Lucene.net for full text index, which creates files inside /app_data/search folder.
