there had been changes in the file system to enhance security and so far only a few modules including the file manager deal with this. Users need write permission for a folder in order to upload. Usually an admin should have this permission, therefore I am not sure, why you cannot upload. have you tried to update securitty setting and upload files afterwards again?

I recommend to check in your database manually the tables folders and files for orphaned entries. Check the log files in folder /providers/dataproviders/sqldataprovider for issues regarding these tables (e.g. failing to add a foreign reference between them) and try to run the releveant command separately (open associated .sqlprovider file with a text editor and copy the command from inside into the text box on host menu, SQL item with run script checked).
