Does a skin govern the number, size, and location of content panes for a site?  If so, where do I begin to alter/override some content panes on a page by page basis.

Yes it does.

in most skins there is some flexibility, ie you don't need to use all panes. If you want to use a different skin for a page, you can specify it in the page settings. If you want ot change a skin, you better check the skinning documentation first.
