The Repository is coded in DNN 3 (.NET 1.1) and I'm not sure what exactly needs to be done to get the source to work in DNN 4. That said, whenever you upload a module everything that's in the .dnn file for the module needs to be in the .zip. Because you've changed the .vb files the recompiled .dll files need to be included in the .zip you're uploading.

If you look at Michael Washington's blogs he's done a number of them on writing modules for DNN 4.
