I read how to change the web config file when upgrading.  But how do you upgrade the rest of the files without overlaying your Portals folder?  Can I just upload the zip file to my server and unzip it?  Or do I have to upload file by file?

As long as you didn't change anything to the core files and only uploaded some skin, you can overwrite the whole folder (After you created a backup of both folder and database)
Please note that some people also edit the default.css, this will be overwritten I think.
