I have a website built on DotNetNuke 4.3.6 and I have a module that sends emails using the following VB.Net code:
Dim objMail As DotNetNuke.Services.Mail.Mail
objMail.SendMail(Me.PortalSettings.Email, objUURegistrationInfo.email, "", subject, body, "", "", "localhost", "", "", "")

It works fine for all the email providers that I have tested (yahoo, gmail etc.) with the exception of Hotmail.
Messages do not even appear as Junk mail in the case of Hotmail.

Has anyone else have this experience?

Email not going from your server to hotmail server is not a DNN issues. It is an issue related to your domain or you mail server. If your server is blacklisted, hotmail with try to take your messages apart.
