Hi, I've made small custom changes to the following files:

\admin\skins\search.ascx

\admin\skins\logo.ascx

\admin\skins\logo.vb

\Portals\_default\Skins\DNN-Blue\skin.css

When I upgrade these files are overwritten.  How can I upgrade without overwriting these files?  I first started with the Install package and then use the Upgrade package to upgrade.  Should I be using the Source package?  If so, will these files be overwritten also?

Try changing the names of the files you have modified.

AFAIK you need to change filename AND namespace, to avoid conflicts with existing files. Please refer to the developer guidelines, how to create skin objects.
