I have a hosted DNN install with a parent portal with it's own domain name, but can only get the registration verification to work if I set the second portal admin's email to that of the host settings SMTP Authentication email.
Hence;

Host Setting Authentication: admin@domain1.com

Second portal (i.e. www.domain2.com) admin's Email: admin@domain1.com. Using admin@domain2.com the verification email does not arrive, and I get an error in the Log Viewer, about it not being a local server.

Am I missing something here. Because when the new user receives the verification email, its from the admin@domain1.com, it does at least say that your registering for domain2. But would much prefer it to be sent from admin@domain2.com .

Any Suggestions?

I am having the same problems. SMTP settings need to be allowed on a per portal basis. Has anyone found a way around this problem

Your SMTP server may not be configured to allow the sending of emails from domain2.com.  As an experiment, try changing both the host and child portals to domain2.com and see if you can send then; I suspect you will not be able to.  There are different ways to secure SMTP servers - one is to limit domains, one is to limit IP addresses that can use it as a relay, one is to require authentication.  Most ISP's use the IP trick so that you don't need to authenticate or restrict domains.  Some ISPs use different tactics to prevent spammers on their networks.

I suspect that your problem is with the configuration of your SMTP server and not DotNetNuke.

Another thing you may need to be carefull of is SPAM filters.  Any message not sent from the domain the message header is sent from is considered SPAM by many filters out there.  You may be sending and not receiving.

So you were right, I had to go into my Hosting Provider's control panel and set-up a mail domain for Domain2 pointing to Domain1. Everything then worked properly.
