Why don't you choose to install DNN in the root ?

I also prefer not to install DNN in the root folder - main reason is that it can get very messy with files/folders and increases risks of errors if/when you want to delete installations that fail or for any other reason.

I also have the need to be able to switch which sub-folder users goto when they access the main domain. Is there a straightforward way to do this? I'm in a hosted environment and don't have access to the IIS to change things in that.
