I'm using those docs as well. The issue has to have something to do with "just in time" comilation (http://en.wikipedia.org/wiki/Just-in-time_compilation) of this particular project in the solution. Rather odd!

COnfriming that I see this problem in WAP modules that create using the Control Toolkit. Each time I add a control a web.config is created. Since core already handles the AJAX stuff, it's just a matter of deleting the web.config file.
