I have a question. I recently added a second portal to my DNN installation, and adding a couple of modules, noticed that the color scheme is the same as the first portal. I know why this is. I changed the module.css files to match my first site. Having a second portal is a new thing for me, so I didn't realize the changes would carry over. My question is then..... at what level should I add the changes? Which CSS file will affect the modules individually on the different sites?

You could edit portal.css, or create two different skins (skin.css) or two containers (container.css)
