I have installed DNN into subfolder root for example C:\wwwroot\intepub\site1\dnn, the main page load but the links into no open HTTP Error 404 - File or directory not found and when write the url out subfolder the page load but missing images.

example:

http://www.mydomain.com/site/Home/tabid/36/Default.aspx   =  PAGE NOT FOUND

http://www.mydomain.com/Home/tabid/36/Default.aspx = PAGE LOAD BUT MISSING IMAGES

did you make sure to create a virtual directory "site" in IIS, that points to C:\wwwroot\intepub\site1\dnn, so you can access your pages correctly? Note that the physical folder should be placed outside the physical path of any other IIS website to avoid confilcts of web.config settings.
