I am having problems getting the searchbox moved to the lower right hand corner of the logo area of a 4.91 MinimalExtropy stock skin.  If I have too many menu items they get covered up.

I am assuming that changing Portals/_default/Skins/MinimalExtropy/index.html to have the search tag moved to the log area.

Maybe I am not getting the changed file to update?

Can somebody point me to the right way?

go to Host > Skins, select the skin and click "parse skin package" this will recreate the ASCX file from the HTML file you edited.

The ASCX file is the actual skin, that DNN uses.

HTML versus ASCX skin files
The HTML file is what you deploy/upload to a DNN instance.  As part of the skin upload process, DNN parses the HTML file and creates the ASCX file.  The ASCX file is the file actually used by DNN. 

This is done to help skin designers create skins that will work with a wider variety of DNN versions.  Namely, when skinobject code is inserted into the ASCX file the version of DNN doing the insertion will create code appropriate for that version of DNN.  Thus, skin designers can create more generic skin definitions (the HTML file) that simply refer to the names (and perhaps settings) of whatever skin objects are to be rendered without need to include specific client-side code for that object.  The resulting generic HTML skin definitions work with a wider variety of DNN versions thanks to this added layer of abstraction from skinobject code.

It seems that the Host account is the only one able to use the "Parse Skin Package" link.  This took care of the changes actually showing on the website.

You are right, unless you allow Admin skin upload in the Host settings, but this is not very secure and has been removed for that reason in DNN 5
