One a number of our sites we have FLASH elements placed on the main page  using the <object tag inside a HTML edit window.
In most cases these are Videos of some sort.

It seems however that these videos cause all sorts of havoc with DNNs new popup system.  Click on the Manage button in edit mode - and the Popup displays BEHIND the video - and as such is unusable.

The Login popup is also behaving badly as well - with parts of the popup behind the video ( the header and footer areas) and the body of the popup in front of the video.

Ultimately this all looks very messy and ugly to say the least.

FWIW - the work around is to ensure that the flash object is set to <param name="wmode" value="transparent">
which forces the z-depth back to 0 - and can then be changed to any depth with a <div and some css.

Been doing some additional testing and have also found however that this is a breaking problem with oEmbed codes from places like YouTube when used in the new 4.0.0 Media module.

You can access the Manage menu popup because is is displayed BEHIND the embeded youtube video.

The work around for the MEDIA  is a little more messy since you need to edit the url segement of the oEmbed codes at least for youtube.
The fix is to force youtube into wmode by appending either ?wmode=transparent  or ?wmode=opaque to the actual url inside the embed iframe
youtube provides such as:

<iframe width="560" height="349" src="http://www.youtube.com/embed/nBnOhQuz..."  frameborder="0"allowfullscreen ></iframe>
