my menu hides behind my content after upgrade to 6.0.0

I believe this is being caused by the z-index on a class called DNNModule in default.css. You can try overriding that class in your portal.css to see if that resolves the issue.

I'll try to come up with some example code for you

If you add

.DnnModule {z-index:1;}

To your Portal.css file I believe that will fix the menu issue. I am unsure if that might cause other issues though, so you may want to test it out a bit

That did not work for me. The .DnnModule class already has a z-index of 902

I am actually using the older DDR menu in my 5.6.3 DNN site and it was an issue there as well.  You need to add a z-index of 0 to the content div.  Any divs on the same level of the nav div need to have a z-index set.  In your case it is the content div with a class called art-contentLayout.  I used firebug to add a new z-index:0 property to that class and the menus now appear correctly.
