I am setting up the Forum module and Announcement Module in a new DNN site. When I check the following  boxes

to track number of link clicks and to direct the announcement to open in a new browser window, and then hit "Update", they seem to uncheck after the update. When I test the announcement by clicking on it, it doesn't open in a new window, and then when I go back into the edit mode, I find the boxes unchecked. This is frustrating. Any one else have this experience?

Sounds like a caching issue. Try clearing the cache and restarting the site.

Thanks, I give that a try. That might explain a few other oddities, such as deleting a module or moving one to another part of a page and finding it back in the same spot after hitting update.
