I know that in Admin - Site Settings - Appearance you can set the logo and this logo will appear on the browser tab.  However I have noticed that when I add a link  to a document in an HTLM Pro module and in the settings of the link I set the target to be New Window when you click the link it opens in a new Window however the new tab has the DNN logo on it, not the logo I set for my site.  Only seems to be doing it if opening say a pdf document.  Works fine if the link goes to another page.

 Anyone tell me how to fix this?

name your "logo" file as "FavIcon.ico", and place it in the root of your IIS website.
