Michael,
I wouldn't try an upgrade of DNN, as long as there are issues in the database.
You need to identify and fix those issues manually, unfortunately, there is no automated routine for it.

We are having serious issues with a simple backup and installation.  We are trying to do a simple upgrade from 7.03.03 to 7.04.0 and it is failing.  Prior to this attempt we have been having catastrophic issues with 7.03.03.  The Admin section was missing 4 controls.  The "Edit This Page" blue button would not work to allow us to edit.  The drop down menus would not retract from the admin bar after hovering over them.  We would have 4 bars extended if you hovered over them all.  The admin section was compressed into 1 column. 

What we did to try and fix this. 

UPGRADE from 7.03.03 to 7.04.0
1) Backup the sites yet again to make sure that the backup was most current.
2) Backup the entire domain that hosted the DNN installation
3) copied the upgraded DNN to the domain with the DNN installation
4) run the setup and it would lock at 50% with a database error

FULL Delete and Re-install of DNN: 
1) Backup the sites yet again to make sure that the backup was most current.
2) Backup the entire domain that hosted the DNN installation
3) Remove the entire content from domain that hosted the DNN installation
4) Do a full install of 7.04.0
5) run the installation of DNN and pointed the Database to the DNN Database that we are using
6) bring back the permissions/users information
7) bring back the portals

RESULT:
everything was still broken with the new 7.04.0 as it was in 7.03.03 as I stated above.

What is causing this serious issue and how do we fix this?

the issue with missing admin modules is most likely caused by the database, the other one could be a clientside issue with the skin applied - did you try using DNN default skin on a page, does it has same behavior (on a page with just the html module added)?
The database issue won't be fixed by upgrades, as there is no healing procedure built in, you might add the pages manually and the modules onto it.
