I was adding a link (html) in the left pane but I dont seem able to target that link to the content pane. it keeps on popping up a new window or replacing the whole site.

Please help

That is the proper behavior of the module. It was not designed to target a specific pane or place in a pane. DNN in general is not designed in the manner. If you wanted to do something such as this, you would need to use two Text/HTML modules/ One would be used to displaying your content as well as laying out the anchors, the other would be used to create the links that go to that anchor.
