I have an HTML/Text Module on a page and I use FCK Editor as the editor for this module.  I am putting some html in this module via the FCKEditor and it contains javascript at the top of the editor.   If I go in to edit the HTML, the javascript functions I have in the page to show/collapse certain html objects gets wiped out.  Is this by design?  It seems the javascript I have embedded in the href attributes of hyperlink tags does not get modified.  It's just things between the <script language="javascript>....</script>.  Is there a setting I turn off or on. 

And this module is only editable by administrators, so I'm not worried about some inserting bad javascript.

There is a line in the fckconfig.js file that may have something to do with that.

FCKConfig.ProtectedSource.Add( /<script[\s\S]*?\/script>/gi ) ; // <SCRIPT> tags.

Try commenting this line out and let us know what happens.
The file is located in the Custom directory.

That did the trick... However, did I just turn this option for all FCKEditor instances on the portal?  Can I just turn the javascript protection for this one instance that is accessible by admins only so it will still strip any harmful javascript out of let's say, forum posts?

There will be a new interface for the options to allow most of the configuration properties available at each level.

Something like that will be added for next releases after 01.00.07
