A decade in IT, and I always thought the whole folder with all it's contents were replaced.

This behaviour is OS dependent. AFAIK in Mac OS / OS X, a folder gets deleted first, before it is replaced, thus, resulting in loss of files if you overwrite the folder with a new folder

It may be useful to know that there seems to be an issue with upgrades to 4.4 in some circumstances.
I have upgraded 2 sites (shared hosting) from 4.3x to 4.4 and both in cases the Print and RSS icons are not displayed for non admin users.  Clean uinstalls on a new DB are fine and run much faster.

May be better to wait a week or so (???)  for 4.4.1

thats a known issue that has been fixed for dnn 4.4.1
