Erik van Ballegoij described in his blog changes in module installation(see also DNN 4.4.0: Where Did All The Modules Go? thread).
He explained that only only the HTML and the Links module will install at first.

Is it possible to configure, which other modules I want to install on the first installation?

Can I specify additional modules to install during upgrade from previous version without manually using Module Definitions page(which is very nice, but now I am after batch processing)?

Is Install/Install.aspx?mode=InstallResources works in the same way, as in 4.0.3(i.e. loads all ZIPs from Install/Modules folder and remove them after successful install)?

The new install wizard (http://www.dotnetnuke.com/Community/BlogsDotNetNuke/tabid/825/EntryID/1321/Default.aspx) has a step that allows the user to select what modules to install from the available list.

The InstallResources mode works at any time, including after a site has been installed. This is how the installer knows what to install i.e. *.zip files get installed automatically, *.resources files don't. You can rename the .resources file to .zip to force install of them
