Because there are many kinds issues happened on my system. I am considering using the source code version (Core and modules) to build and setup my website. But I am not sure is there any potential issue if I use the source code directly in my production site.

Does anybody give me some advice?

First, there is no real reason to run source code on your website. I typically run an install version on my site and a source version on my local computer with VS2005. Any files changed when running your source version can be easily ftp'd to your installed site ( I backup the originals first).

I'm almost 100% sure there is no more of a security risk running source code on your site than running install code.

For the most part the install and source versions are fairly similar since DotNetNuke is not precompiled.  As for securlty risks there are no additional security risks with using the source version as you deploy the same files
