I recently upgraded my sites to DNN 4.8.2 and now all of the Atlas controls are broken on the site.  I looked into the source of the site and the major changes I have seen are that the following code is now missing from the site...

Sys.WebForms.PageRequestManager._initialize('ScriptManager', document.getElementById('Form'));
Sys.WebForms.PageRequestManager.getInstance()._updateControls([], [], [], 90);

</script>

My understanding is that this code is necessary to register the script manager.  Since there was an update in 4.8.2 to resolve issues related to the script manager(http://support.dotnetnuke.com/issue/ViewIssue.aspx?id=6862&PROJID=2), I was wondering if there is something special I need to do to get things working again.

Are these "Atlas" (Asp.net AJAX Control toolkit) controls in yoru custom modules? If so you need to insert code such as this:

If DotNetNuke.Framework.AJAX.IsInstalled Then
  DotNetNuke.Framework.AJAX.RegisterScriptManager()
End If

in your code behind. See:

Not sure if this helps or not but did you check under Host Settings (Advanced Settings/Other Settings) whether AJAX is enabled? This might resolve your issue...
