I intend to host several parent portals. Is there a reason why I should or shouldn't put my inititial DNN install in a sub Directory and not the root?

You'll likely have an easier time if you host your DNN installation in your root directory.  DNN's httpHandler will not fire outside of the DNN application domain, so you'll have to figure out a way to route traffic from the root directory requests into your DNN application.  This is somewhat straightforward with a single parent portal setup, but can get complicated with multiple parent portals.  Why bother with the hassle?
