I have done an upgrade of my dnn. what i did was download the source files. took them and over-writen the /website and /library

I have changes in the core dnn files i am splicing back into the dnn code. I just got the site running and see my skin is gone.

what details do i need to take care of to fix this?

i would check your recycle bin, the dotnetnuke upgrade does not delete files/folders (apart from specific dotnetnuke files declared in upgrade files) - it definately would not delete your skin folder.
