I just upgraded a small site from 5.6.3. to 6.0 and the Modules, Pages, Tools and Manage buttons don't seem to do anything.  I tried in IE 9.08, Firefox 5.0 and Chrome 12.0.  What am I missing or doing wrong?

Maybe to do with your skin. Can you access the new Host and Admin menus? Try changing to the Dark Knight skin temporarily and, if everything works in that, it does sound like it's a skin issue.
