1) Log in as host

2) Click on the File Manager icon

3) In the upper-right hand corner select "Recursive" and click "Synchronize Folder"

If you are still having problems. I believe that the version of the Document module is important. It does not install if you use the DNN 4.3 upgrade package. I experienced access problems as well. The new version of the documents module seemed to solve the problem. It is available on the DNN Projects page.

Well, I have to say this did work for me finally.  I thought I had tried this combination of checking recursive/syncronising, but... apparently not.  So that has solved my issues.  Sorry, Rodney, that it did not help you out though.  I hope you get your fix soon.  I've got my issues with the Doc's module sorted out as well as I uograded to the latest version manually after the upgrade.  The only thing left for me is the "//" bug.  For that i'll read the blogs that were posted earlier and see what they say.

I want to thank you for posting this suggestion!  I am relatively new to the DNN world ~1 month and I ran in to this exact problem with a site that is hosted with webhost4life and after waiting for more than 3 days for them to address this problem, I decided to try to do some research and came across your suggestion, which appears to have worked! 

I'm not sure why my site suddenly lost its ability to see subdirectories (they remained in place), perhaps it was due to some unnknown consequence to the installation of a 3rd party commercial module that I installed just before I noticed the subdirectory problem.

I just upgraded a 4.0.3 installation last night to 4.3.4 and the // issue is still there. Every folder is duplicated with the //.

How can I fix this without going manually into the db and addressing each item? I have a uge upgrade to do this week that would take me days if I had to do this manually.

OK, so I run this from the link above

UPDATE Folders
SET FolderPath = REPLACE( FolderPath, '//', '/' )
WHERE PATINDEX( '%//%', FolderPath ) > 0

It removed all of the // folders, but now I have duplicate folders of EVERYTHING! GAH!

Can't I just delete all of the folders out of the db, resync and have everything back to normal?
