For some reason whenever I select one of the menu selections under the host menu of a portal off of my main site I get a 404 error. This used to work and I'm not sure what was changed that made it stop working.

Also when I try to go to the default.aspx page of my root portal I too get the 404 error. The sub protal works fine.(http://mysite.com/subportal/ works & http://mysite.com/ does not work)

Any suggestions on how to troubleshoot this problem?

The alias in your PortalAlias table likely points to http://mysite.com/subportal ( where it was initially installed ).  If you want DNN to answer to another alias, it has to be in the PortalAlias table ( as well as having DNS direct to the site ).

There are three entries in the ProtalAlias table

Two for PortalID 0 which has the HTTPAlias' of mysite.com & www.mysite.com

One for PortalID 3 which has the HTTPAlias of mysite.com/nextsite

Any suggestions on where to look next?
