I have the following problem.  The choice was to create each areas of the business as sub-portals off the main dotnetnuke site. This has turned out to be the wrong choice, as it has caused quite a lot of complications along the route.

I now want to migrate my existing sub-portals back to the main portal, is their an easy way todo this (sql script, etc) as I really dont want to do it all by hand as they is over 200 pages.  I am going to have to go through and reset permissions etc on everypage and change the skin of each page, but i'd prefer to get some automation if possible.

The benefits seem to outway keeping it as is, common sitemap to submit to google, central permissions, etc, etc.

Your question is not totally clear, but if you are looking to change a portal from something like http:www.parentportal.com/widgetsales to www.widgetsales.com , just add an alias in the host|portals tab.  You will also have to add an alias at the DNS level as well (or have your hosting provider do it)

At the moment we have say for example:

www.site.com - Portal 0
www.site.com/department1 - Portal 1
www.site.com/department2 - Portal 2

I need to bring them all back to Portal 0 without having to rekey em.

If you want to make them all portal 0, your MIGHT be able to accomplish this by changing the portal # in the database (Table: portals).  I do not know the data schema, but from what I could see by looking at the tables, it might work.  I did not see any other tables with a portal# field.   I' would do a complete backup before I tried it, though.
