Given that any generic player is not going to be aware of the DNN portal file and folder structure, it just won't work - the controls will be hard-coded and they don't know how to find the portal folder. You would need to have the player customised to work with <%=PortalSettings.HomeDirectory%> or have it turned into a proper DNN module. If it's your own player or you know the developer then I'm sure it can be made to work.

I know this answer is late but it might help others with a similar problem.
 
First you’ll need to know where the files will be located. For example when you upload them using DNN, under the root directory you’ll have folders that you have created in this example I’m going to use “media”.  Now you have to change the skin path for your video to something like this “http://www.mywebsite.com/Portals/0/media/skinForVideo.swf “ skinForVideo.swf been the skin you are using. and that should be all you have to do.

You might want to give digFlash a try.  It's free and makes inserting flash into DNN easy.
